It is true that the VGF protein is missing in prospective_breast_proteome_sort_common_gene_10005.txt, but it appears in the two other files:

Same here, from all the logs you just posted (including mine), it looks like VGF is the protein missing in the test file (10,005 instead of 10,006).
Can you confirm this? As the error shows VGF protein is not present in the test matrix but it is present in "prospective_breast_proteome_sort_common_gene_10005.txt". I am not able to understand which files has to be used for training models in case of breast cancer? Your error is :
