Hi,
I would like to know whether the order in which the proteins appear in the **prediction file** (rows in the file) matter? My code predicts the protein abundances only for the 7061 proteins and ignores others (current order of proteins in my **prediction files** is the same as the order of the proteins in the `retrospective_ova_JHU_proteome_sort_common_gene_7061.txt` file).
I am guessing that `prospective_ova_rna_seq_sort_common_gene_15121.txt` has more than 7061 mRNA abundances and I am not sure whether the order of appearances of the mRNAs in this file follows that of the protein file.

You only have to predict 7061 proteins. Each protein may or may not have its corresponding mRNA. It doesn't matter.
The order matters, your prediction should be the same order as in training set.
prospective_ova_rna_seq_sort_common_gene_15121.txt is of dimension 15121 gene x 20 samples. The order of the 15121 genes is again same as in training data.
