Could you please tell me what is different between JHU_proteome and PNNL_proteome? Why the same sample have different gene values like TCGA-09-1664's A1BG gene value are 0.513413913348 in JHU but in PNNL is 0.336288959792. How do we train?

Thank you, Zhi.
Dear Artem, Testing proteome and phosphoproteome are both from PNNL. Best, Zhi
Is it known whether the proteomics test data comes from PNNL or JHU? Likewise, is it known whether `prospective_ova_proteome_sort_common_gene_7061.txt` in Sub-challenge 3 comes from PNNL or JHU?
We have some tumors analyzed by both PNNL and JHU. It is your personal choice to use either one or both of them for your training after examining the data.
I understand. Could you please tell me what is different between JHU_proteome and PNNL_proteome? Why the same sample have different gene values like TCGA-09-1664's A1BG gene value are 0.513413913348 in JHU but in PNNL is 0.336288959792. How do we train?
Dear Yatong, As for now, only ovarian testing data is available. We won't ask you to predict breast proteome/phospho for the first round of leaderboard. We will update the '3.3 - Accessing Data' once breast testing data is produced by the CPTAC community. Best, Zhi
