I have encountered this issue when I wanted to submit my Docker the 2nd time:

Is this issue from my side? or are there limits and timestamps for when we can upload the Docker to Synapse?

Please reach out to support at Synapse to resolve this issue. We do not handle Docker storage/limits on the Synapse website.
